No the air transport itself won't be a stealth transport.

Whilst they are in the Air Transport I believe they are visible, the marines that is. As Tact said the air transports will always be visible. A neat tip for you, if your stealth units get 'discovered' then pop them into an owned or friendly city and back out again and voila they are again invisible.

Hopefully this response will be helpful and all-inclusive. When you put marines in an Air Transport: 1. The Air Transport is no more or no less visible than otherwise. 2. The marines IN the Air Transport are no more or no less visible than they would be on the ground. So if the marines are in enemy Stealth Detection Range (minimap, middle button on bottom) then they are visible, otherwise they are invisible. 3. Invisible marines make the air transport look empty. Source: No authoritative source to quote. Notes 1. You can test this yourself. Grab a friend. Both load transports with marines and fly to each other. - Have the transports close enough so the transport can be seen, but not so close that the marines can be seen. End Turn. Look at each other's Air Transport. - Next, fly the air transport right next to each other's cities/within Stealth Detection range. End Turn. Look at each other's Air Transport. 2. The Submarine is the only generally available transport unit that is stealthy.

zombieyeti already explained it very well. I just want to add that the same rule applies to any stealth units that are stacked with visible units.
