I was playing a world game as asia with an america sending transports over the pacific loaded with marines. But when I started sending stealth at them the marines were defending on the transports instead of the transports being sunk. The units are neutrals in the ss because he left the game shortly after this started happening.

Most probably it was because of the stack being neutral, without the land/naval/air associations...

Subs and marines in blitzkrieg have the same attack yet marines die first making them kind of useless since subs can't cap. As for neutrals I have tried to sink a transport with infantry in the carib and infantry decimated me, I did take a screenshot but forgot to paste. It seems that in neutrals whatever has highest def defends first even at sea.

Nope:
If you're talking about the halifax battle, the subs do have defense. They also lost 3 times as many marines as subs, and lost both at the same time, meaning the marines on the killed subs died without defending.
